I was just making this distinction on Dicksword. The Omnissiah and the God-Emperor are not part of the Chaos pantheon, they are stanch enemies of Chaos. They are Order Gods, much like the Eldar Gods. The fact that the Chaos Gods seem like the only Gods is an accident of 40k in particular. Fantasy is very clear that there are all sorts of Gods for every type of creature in the Warhammer world, not just Chaos.
